In the graphical editor on the left there are radio buttons that indicate whether you are in stone placement mode, Black to play or White to play.
When you set up an new problem you start in stone placement mode and you have to select one of the other radio buttons to enter a first move.
Onde in move mode it will alternate between White and Black (as is to be expected) but you can select placement mode again to add or change one stone in that position.
After that it will jump back to move mode so you have to select placement mode for every stone you want to alter.
NB. Removing stones mid problem is not possible afaik. Sometimes if you put a Black stone on top of a White one the stone will just disappear. But that does not registrate in the SGF so when you submit the problem the original stone will still be there. So when that happens you will have to add the Black stone in that position again (first tick placement mode again!)
I sometimes use this to swap color in problems that have a 'no can do' option to let the player prove why it can't be done or get shown why it can, after all.
